The Secret Code is a sort of DLC that you get when you purchase the Deluxe Edition of Hell Is Us, which also gives you 72-hour early access, along with many cosmetics and other content in the form of an Art Book and so on.
If you own the Deluxe Edition, you start the game with the secret code that you can use on a safe that rewards you with in-game items.
But neither does the game tell you where this secret code is, other than that “you start with it.”
Nor does it mention where to use it.

Where is the secret code in Hell Is Us
So after spending two days and countless hours searching for this secret code, I found that the locker that I found inside the APC and the requisition document containing the first three digits of the locker code is the Secret Code that you get in the Deluxe Edition.
This has to be the most underwhelming Deluxe Edition reward, as you can get better loot and overpowered Grade 4 Level 15+ weapons early in the game, along with one of the best Active Relics.
